[SPIR-V] Report modifying IR in SPIRVPrepareFunctions

This change fixes "Pass modifies its input and doesn't
report it" error when running SPIRVPrepareFunctions
pass with LLVM_ENABLE_EXPENSIVE_CHECKS enabled.
